The story of Saazish 1998 revolves around David Bragenza (Mithun Chakraborty), a grave digger who lives in a small village with his younger brother Tony (Vikas Bhalla), a doctor. David loves his brother dearly and is proud of his achievements. One day, he receives a letter from Tony, who informs him that he is coming to visit him after a long time. David is overjoyed and prepares to welcome his brother with open arms. However, his happiness is short-lived when he finds out that Tony has been murdered and buried in his village graveyard. David is devastated and vows to find out who killed his brother and why.


David goes to the city where Tony used to work and live, and meets Rachel (Pooja Batra), a journalist who was Tony's friend. Rachel tells David that Tony was working on a big expose about a corrupt politician named Simran's Father (Ishrat Ali), who was involved in illegal activities such as drug trafficking, human trafficking, and murder. Tony had evidence against Simran's Father, but before he could publish it, he was killed by his goons. Rachel also tells David that Tony had a girlfriend named Simran (Kashmira Shah), who was Simran's Father's daughter. Simran loved Tony and wanted to elope with him, but her father did not approve of their relationship.


David decides to investigate his brother's death and find the evidence that Tony had collected. He faces many obstacles and dangers along the way, as Simran's Father and his men try to stop him at every turn. He also falls in love with Rachel, who helps him in his quest. Along the way, he meets Merry Aunty (Helen), his and Tony's aunt who runs an orphanage; D'Costa Aunty (Aruna Irani), Rachel's aunt who owns a bakery; Lilliput (Lilliput), a small-sized man who becomes David's friend and helper; and Sachin (Sachin Pilgaonkar), a famous singer who performs at a party where David goes undercover.


The climax of the film takes place at Simran's Father's mansion, where David confronts him and his men. He discovers that Simran was actually working for her father and had betrayed Tony. She had lured Tony to her father's trap and had shot him dead. She had also planted a bomb in Tony's car, which exploded when David tried to drive it away from the graveyard. David is shocked and heartbroken by Simran's betrayal, but he manages to fight off Simran's Father and his men with the help of Rachel, Lilliput, Merry Aunty, D'Costa Aunty, and Sachin. He also finds the evidence that Tony had hidden in a secret compartment in his car. He exposes Simran's Father's crimes to the media and the police, who arrest him and his men. David avenges his brother's death and gets justice for him.


The resolution of the film shows David returning to his village with Rachel, who has become his wife. They visit Tony's grave and pay their respects to him. David tells Tony that he has fulfilled his promise and that he will always love him. He also tells him that he has found happiness with Rachel and that he hopes that Tony is happy too.
